Two Nation theory was proposed by Muhammad Ali Ginnah in 1947 and it demanded that India was a hindu nation, and hence the Muslims of India should be given a separate country so that they won't become a minority in India. Ginnah felt that if Muslims became a minority in a Hindu dominated nation, they won't get due respect in the country. But after the partition, India chose not to be a Hindu country and remained a secular country.
The two nation theory had no purpose of uniting the Muslims all over the world. It only intended at uniting the Muslims of India. Both Pakistan and Saudi Arabia are Muslim countries, but legally yet they are two different countries. And legally for the person of one country to enter another country, a visa is required.
It is not about religions, it is about rules and regulations. Religion-wise, I believe we are all brothers and sisters, despite being a Hindu, Christian or Muslim.
