Yes, you can also use Norton, AVG 8.0 etc antiviruses for removing viruses but they may not be able to completely free the pen drive from viruses.

Why we have to delete it through cmd prompt?. even norton or panda will do that. Then what is the meaning of having Antivirus softwares. Moreover is it safe to delete those files like what you told?. Will it affect my USB device?

I think most of the viruses use a autorun.inf file .In each day a lot of new viruses are forming .Antiviruses (not updated) may not identify these viruses . In these cases removing virus through cmd is a better option.
