You need not apply for any FIR and all that for marks lists. Only an original qualification certificate will not be given unless otherwise, you get FIR and other formalities done. Generally, when you apply for masters, the universities will definitely ask for proof of marks and marks lists you have to show them. So you have to apply for marks lists to university and get them. I feel you personally go and contact the Controller of Examinations and apply for the mark lists by paying the required money. They will provide you with the duplicate marks lists and that will be treated as originals only and there will not be any problem for you. As far as my knowledge goes for VIsa you have to show your qualification certificate and other documents but not the marks lists.

In case of loss of your certificates or mark - sheets, it is essential to apply for FIR so that it cannot be misused by anyone. You should take care of this aspect. Your next step is to write an application to the controller of Examination requesting him to issue a duplicate mark - sheet in lieu of the lost ones once the FIR is lodged. Send a photocopy of the same along with your application apart from from the prescribed fee for this purpose in the form of crossed demand payable to the designated officer. Though it may take some time but you will be issued the same. There is no problem to be used the duplicate mark sheets in case of need.
For visa purposes, it is enough to produce your original passing certificates and other official papers so as to get the visas. Duplicate mark - sheets would not interfere any way in your visa purpose.

If your Bachelors final mark sheet contains the marks of earlier semester and total marks then there is no need of earlier marksheets. You have to check this aspect and accordingly proceed in the matter. If those earlier semester marks are not reflecting in the final mark sheet then you can apply for the duplicate ones. Some institutions insist on FIR to avoid fraudulent practices and in that case, you will have to lodge it. Otherwise getting a duplicate mark sheet from the college is not a big deal. You have to pay the fee and get it.
Your VISA etc would not be affected by this as the final mark sheet would suffice for the purpose. Depending upon the University abroad where you are applying if all the documents are in order then the final mark sheet would suffice for conforming your candidature for admission there. If they are insisting on a detailed transcript and making that mandatory then probably you would have to get the missing mark sheets also from the college to keep the data complete.
