The concept of having the Nava Nalanda Mahavihara was initiated by Dr. Rajendra Prasad, the first president of the Republic of India. The foundation stone for this university was laid on 20 November 1951. It was then called as the Magadh Institute of Post-Graduate Studies and Research in Pali and Allied Languages and Buddhist Learning.

Ven. Bhikshu Jagdish Kashyap was the Founder-Director of Nava Nalanda Mavihara and continued in this capacity until February 1955. The University Grants Commission gave the status of Deemed to be University on 13 November 2006.

The current campus is 100 kilometers away from Patna, along the southern bank of the Indrapuskarani lake.
